I have no faith that this episode will turn out in any way to be truly critical of the city, Darth, or the Atlantis expedition. It simply isn't in TPTB to make their hero characters 'wrong', or to have them face consequences.
In the end, the Pegasus natives are almost certainly going to say, "We're sorry for doubting you, we see that your intentions are good, and the millions of people who have died because you woke the Wraith, condemned the Hoffans, created Michael, and now harbour the very child that could be our downfall don't matter in the face of Earth's technology and wisdom and above all their good intentions and good hearts."
