I can't really put down why McShep (lazy!) doesn't particularly work as a pairing for me. I don't know if I can say I don't see where other people's subtext comes from...more that it's not something that interests me in the canon watching of a show. I think skewed perceptions of others have left me avoiding looking for subtext, which might explain my love of pairings where there isn't that much available due to distinct lack of interaction between those characters.
Ultimately, I think the most off-putting aspect of the pairing is their canon behaviour towards each other. I can't make that behaviour translate into more than possible casual sex - certainly not an established relationship - which probably accounts for McShep being nothing more than my gay p*rn fix. I could probably include my distinct lack of interest in Rodney as a character too. Pretty much the entire fandom is alight with how 'brilliant' he is - I just find him distinctly annoying.
Honestly, there are very few things in SGA fandom writing that I'd like to see as canon. There is the odd story delving into the past that I could see being backstory and people comment of areas that need developing that I might agree with, but on the whole, no.
